The only issue I have (if I understand your question) is that the first hole is 1/8", and that forces me to use a twist bit, which leaves an indistinct mark (and can wander a little.) I use dowel centers a great deal in my work (like installing the arms on the prairie chair) and I think this is along the same lines as your idea.
